The lack of torque is less noticeable on automatic gearboxes because the TC multiplies torque, and it works above RPM almost all the time. When Toyota designed or possibly 'developed' the engine for the series, they faced pollution laws which were getting more restrictive over time.
At low revs, engines tends to be more 'dirty' unless you restrict the fuel supply. So this is what they did.
The result is that the engine is low on power and torque at low speeds as you say, up to rpm. But this is at higher engine speeds. Now, an older engine tends to lose power compared to a new one due to wear in the injection pump, injectors and valve train.
While you might not notice a couple of HP missing at full power, it shows up more at these lower engine speeds. So, you might start by checking that the fuel system is properly set with any worn items replaced.
Similarly, it might be worth checking the valve clearances which may be out a bit. Simple things to improve power are to make sure the air filter is clean, give the car a fast run using full throttle from time to time to clean out the particulate filter in the exhaust and to burn any 'coke' off the injector tips.
Try using a premium diesel fuel. All these small points should give you a few percent more power. You can change the exhaust pipe and fit a shorter, lager diameter system with one rather than two silencers, and remove the particulate filter as well. If you normally drive in conditions where there is little dust NOT the Australian desert!
This will reduce the exhaust back pressure, let more air into the engine at full throttle and help the turbocharger spin up to full speed.
Loss of power
This will bring down the engine speed at which the power output rises making the engine feel more responsive. If you want to increase the power output further, you can change the chip in the ECU which manages the fuel flow and turbo boost pressure. However, this is quite costly and the results may not justify the expense. Any increase in power will increase the load on the transmission so make sure the gears and axles are in good condition and have their oil changed regularly. Similarly, make sure the brakes and steering are in good shape.
Sorry to labour these points but people who want more power usually want to use it! It's weird, because most specifications about the 1HD-FTE I've found on the internet state there is maximum torque between and RPM, which I thought could be for specific markets with less emmision restrictions.
But certainly this is not the case of my country Argentina because there is almost no pwer below RPM. I've heard about this emission constraint a while ago, but I didn't know whether it was true or not. If this is true, then reprogramming the fuel management is the way to go.

The cylinder block has a monoblock high-strength cast-iron structure with the seven-bearing-support system. The 1HD-FTE engine is equipped with a forged crankshaft with seven forged journals and twelve balance weights. The 1HD-FTE motor has carbon-steel connecting rods and an aluminum alloy piston for high strength, lightweight and good heat conductivity; two compression and one oil control rings.
The cylinder bore is 94 mm 3. Each rocker uses bridges to actuate a pair of valves. The camshaft is driven by a timing belt and gears.
The timing gear train included a hydraulic auto tensioner. Furthermore, the timing gear train drove the oil pump, vacuum pump, steering gear pump, injection pump, and camshaft. The engine has OHV design with four valves per cylinder 24 valves in total : two intake and two exhaust valves, which are made of special heat-resistant steel.
